» At the outset of the game, the protagonist is on a boat that's sailing for Duel Academy and will reach its destination in an hour. Syrus Truesdale introduces himself fairly early on and Jaden Yuki meets up with the protagonist outside of Kaiba Corp.

» When the students are all assembled at the campus hall, Chancellor Sheppard, headmaster of Duel Academy, gives a speech and introduces the new students to the school. After the introduction, players and Jaden head over to one of three dormitories. Syrus and Jaden share a room at the dorm and the player is in the room next to their room. A koala of a guy named Chumley Huffington barges in on their conversation. He calls themselves Slider Reds which means the lowest of the low in the school hierarchy. Obelisk Blue is the top, Ra Yellow is the next, and Slifer Red is the guys who barely made it into the Academy and as Chumley says, "It's the dorm for us dueling duds."

» While exploring the island, the crew meets Bastion Misawa who is a freshman in Ra Yellow. After that, they reach a palace which is Obelisk Blue's dorm where they're told to scatter followed by the Obelisk Blue's girl dorm where they also encounter an inhospitable student named Alexis Rhodes who eventually warms up to the frosh. They all eventually head for the welcome dinner for the incoming freshmen..

» Duels take place on the Duel Field. Both player and opponent have a Field with 5 spaces in the Monster Card Zone and 5 spaces in the Spell & Trap Card Zone. and 1 space each in the Field Card Zone, Deck Zone, Fusion Deck Zone, and Graeyard. To win a duel, there are 2 methods. Each players starts with 8000LP - the first to reach 0LP loses or the player is unable to draw a card from the Deck (runs out of cards).

» The island is broken up into five main portions as follows:
Island - North: There are thick forests and mountains here
Island - East: Famous island landmarks, hot springs, and the beach
Island - Center: Duel Academy and Blue Boy's Dormitory
Island - West: Red Dormitory and the harbor
Island - South: Yellow Dorm and Blue Girls' Dormitory

» The game features over 1400 cards that may be used to create a formidable deck. The cards used to play the game are assembled into a deck. Out of the numerous cards available in the game, players creates a deck of 40 or more cards. Minimum of 40 cards in a deck. In the game, players are allowed a maximum of 80 cards.

» A Fusion Monster card is not placed in the main Deck but in a Fusion Deck.

» The Graveyard is where used card or destroyed cards are placed face up.

» When going to class in the morning, a large woman named Dorothy is helped by Jaden and protagonist. She tells them to visit her at the School Store. Four card series are available at the store as follows:

Legend of the White Dragon - The legendary white dragon appears before you. This series is excellent if you want to learn the basics of dueling. For beginners.

Powerful Seal - The sealed guardian resurrects. Can you gather all its parts? For beginners.

Established Chaos - The fabled ritual monster from the land of chaos arrives! Defeat your opponent with beautiful strategy! For beginners.

Shadow Magicians - Monsters with dark powers gather. Fight with dark spellcasters and powerful traps! For beginners.
